Flower hit eight fours and a six in his 29-ball innings, and Ravinder Bopara added three fours and a six in 30 from 18 as Essex made 132-6 from 12 overs.
In reply, paceman Tony Palladino removed Martin van Jaarsveld and Darren Stevens for ducks in his first over.
Rob Key hit a four and a six in 15 from seven balls but Kent were well short.
Flower hit a series of punishing drives, combined with some audacious reverse sweeps, to dig Essex out of trouble after both openers fell within the first five balls of the innings.
